The Seed follows the events surrounding a homeless veteran named Ken Mercado, played by Will Yun Lee. Living along the banks of the Los Angeles River, he is attacked by masked men in black vehicles, invisible to the eye. To any passers-by, Mercado appears to have some sort of mental illness, but as he is chased throughout the city, it is revealed to the audience that he is not in fact paranoid, but rather the victim of a government conspiracy. Sung's adversaries are visible to him, yet only visible to the audience part of the time. At the end of the film, an alien ship is visible in the sky, watching the scene.

Several years after the murderous events of the first movie left her father dead, Emma is now living with her aunt Angela and navigating high school. Angela’s husband begins to suspect that Emma may not be as innocent as she appears and suggests sending her off to boarding school. English scientist William Farrer, on health trip to Australia, advises his friends to invest money in wheat farming. In a hotel in Queanbeyan, Farrer hears that rust is playing havoc with farmers' crops, and his friends, who were ruined, have both just committed suicide. Searching for a cure for rust, Farrer meets Nina De Salis, daughter of a politician.

As they progress to what they think is closer to the base camp they find themselves farther and farther from radio range until the only channel they can get clearly is that of a Japanese broadcast. They now realize they are probably only 10 to 15 miles from a Japanese camp! The tension is added to by rowdy and openly admitted "non-hero" Private Bamforth who has nothing good to say about anyone and especially Corporal Johnstone (who holds an equal dislike for Bamforth). When a Japanese soldier is taken as their prisoner, the true colours of each man comes to the surface
